He has been taken prisoner? show me please, if I ever had a enemy like that I'd say "don't take him prisoner kill him, he isn't worth the chance of losing perfectly good men in battle if he escapes for even 10 seconds." and then I'd hear a voice say "no, you won't kill him, he has more plot armor then you do so I'm going to have to censor script your order."
Another possible reason is that the UNSC wants to make the SPARTAN-IIs look invincible, and to maintain moral, suppress any instance of one, including Chief, being captured by the enemy.
He did become a p.o.w. before, so I think you might be right.

In ONI Directive 930 [1], it doesn't mention POWs, but I'm sure it would be handled similarly.
